I managed to get MPEG streamclip working under OS 10.10.3 (Yosemite) today.
Step 1 - Download the newest version, under the tab "Free download, Mac OS X beta version"
1.9.3b8 beta for Mac OS X
Released 2012-08-20

Step 2 - Download, reinstall or restore the required MPEG-2 Playback Component.
While I bought this component many years ago, I no longer have the .dmg file, just the component itself. For many years one could re-download from apple.com, but this is not an option any more. I found a working link, though.
This is what/where I DLed : http://download1129.mediafire.com/rj5n5dfl65dg/fuu2auocdi39dn0/QuickTimeMPEG2.dmg
Which gave me an 887 KB Disk Image, with two components. One for Quicktime 6.3, one for "Quicktime 6.4 and later & Intel Macs"
Recent Macs don't need this component anymore, but MPEG Streamclip *does* need it. There is an installer for this component built into the beta version, but you need to have the .dmg file.
Step 3 - Install the beta of MPEG Streamclip. It will ask you to double-click on the MPEG-2 Component dmg. I chose the one for Intel macs.
Fin.
I was able to set In/Out points and quickly create an mp4 clip. I have not tested every option but MPEG Streamclip seems to be working as expected.

(I just added Yosemite in parenthesis to the entry to make that clearer to future people, and may add a note about El Capitan pointing to your comment).
